[G&K] (UP2.0.51, GEM1.10.2) Civilization-wide bonuses lost

I've played successful games with the mod before. I'm not sure when exactly things started breaking but I noticed it a few days ago. Now every time I start a game, things are initially fine, but then at some random turn I lose the civilization-wide bonus. The tooltips and progress meters all continue to claim that I'm getting the "for free" terms, however my science, gold, and culture totals all increase based only on what I get without the "for free" term. Or in the case of gold, usually decrease because my cities don't make enough gold yet to support my early units.
The turn at which things break has been different every time, as early as turn 11 and as late as ~34, well before my civ can pick up the slack.

I have the mod versions listed in the thread title. When I first noticed the problem, I updated GEM from 1.10. I've now tested with all other mods removed from the mods folder, cache and moduserdata deleted, and always trying on new games. I turned on Lua.log as in the "Solving Bugs" thread, but it doesn't contain anything (I've pasted the one line below). I've also included my most recent save which follows the first 9 steps on the mod check list. If there's anything else that might be helpful to provide or try, I'll do my best.
